what do you do to prevent bolt head rust??

Part of my slowly but surely restoration includes wire wheeling all the nuts and bolts and washers (in the engine compartment, no body stuff yet) to shed the rust and stains and they are coming out great. The only problem is, the surface rust is rapidly returning. So my question is, what is commonly used to protect the bolt heads and such from rusting? Also, what would be the "correct" thing to do for a restoration? I'm not interested in plating them so was thinking of spraying clear on them but I figured I'd ask some opinions first. Thanks in advance.
 
shemp i have done just that in the past,sprayed them with clear..but another thing you can do is spray them with a paint that a company called eastwood makes,its a natural metal color and looks pretty good you really cant even tell its paint once its sprayed on. They make it in all different metal finishes steel,zinc,natural steel and many others that way the bolts dont have a shiny finish like they would with clear.
