I ended up going with the new/rebuilt motor. I really didn't know how good or bad of shape the bottom half of the engine was in, so I thought it'd be cheaper in the long run to start with something with a warranty. I get to go home next weekend to pick it up, and I'll be back with what I think as soon as I can. While I'm at it, how long of a break-in period would you suggest? 500 miles? 2000 miles? (both numbers that i've heard)

500mls would be a little bit to short. I would go w/ 1000mls. After 2000mls the engine should be fully broken in, and no extend period of WOT should hurt it. Be easy on the pedal the first 200-300mls. NO WOT or high rpm (more than 3500). After that you can start to put a little "load" on the engine, but not for a long period of time. Give the engine allways a break in between 2 load periods. i also recomend to change the oil and filter around 600-1000 mls. one of the most importent things is to warm up the engine fully before you rev it high or go to more than half WOT. By the way, fully warmed up means that also the oil has to be warm (180-190 deg F), not only the coolant. Just by following a tiny warm up procedure, you can extend the life of you engine. No more than 3000-3500 rpm, and no WOT until the oil has about 180 deg F.

Be careful what they sell you. If it has hypereutectic pistons, you're screwed as far as modifying the car, ever. They will not stand up to the abuse the factory Ford forged pistons do. I would see of you can get forged Wiseco, TRW or J&E pistons if you have a choice.
